Abstract

Soil metagenomics has recently developed as a valuable method for guiding precision agriculture. The attention to the use of microorganisms as indicators has increased for different purposes, such as managing fertilizers, suitability evaluation for certain crop cultures, and monitoring plant disease, there is a distinct deficit in standardized validation, confidently reporting, and governance of microbial indicators. The Validation Framework for Metagenomics-Driven Agronomic Recommendations (VMDAR) that provides a stepwise procedure through three phases with eight steps for progressing biologically defined microbial indicators toward feasible and practical agronomic recommendation tools. The framework incorporates a four-tier evidence hierarchy based on the GRADE method, a multidimensional confidence scoring system that evaluates Data Quality, Evidence Level, Seasonal Stability, and Spatial Validity, established statistical acceptance benchmarks, and governance supervision via a Scientific Advisory Board (SAB). The framework is demonstrated through four representative hypotheses concerning the sufficiency of sequencing depth, reproducibility of rhizosphere enrichment, reproducibility of indices, and the agronomic effectiveness of biologically informed recommendations. VMDAR integrates evidence assessment, confidence evaluation, validation, and governance into one cohesive framework. The proposed approach recognizes that biological observations alone are insufficient to support agronomic recommendations and therefore require structured evaluation before implementation. VMDAR helps ensure that its recommendations are founded on evidence and appropriate for evidence-based agricultural decision making and field application by linking metagenomic indicators with clearly established validation and decision-making protocols.
