The advent of next-generation sequencing (NGS) technologies and advanced computational genomics has revolutionized plant science, enabling unprecedented exploration of the genetic foundations underlying botanical diversity, adaptation, and evolution. Plant genomics has emerged as a pivotal discipline for deciphering the complex molecular mechanisms that govern plant growth, development, physiological responses, and ecological interactions across diverse environmental gradients. The generation of high-quality reference genomes, coupled with advances in long-read sequencing, pangenomics, and single-cell omics, has significantly enhanced our understanding of genome architecture, structural variation, gene regulation, and evolutionary dynamics within and among plant species.
Recent genomic investigations have revealed extensive genetic diversity shaped by polyploidization, gene duplication, transposable element activity, and natural selection, all of which contribute to phenotypic variation and species diversification. Comparative and evolutionary genomics have provided critical insights into the origins and adaptive trajectories of major plant lineages, elucidating the genetic basis of key innovations such as photosynthetic pathways, stress tolerance mechanisms, reproductive strategies, and specialized metabolic processes. Furthermore, the integration of multi-omics approaches—including transcriptomics, proteomics, metabolomics, and epigenomics—has facilitated a systems-level understanding of gene function and regulatory networks, thereby bridging the gap between genotype and phenotype.
The emergence of genome-editing technologies, particularly CRISPR-Cas systems, has transformed functional genomics and precision breeding by enabling targeted manipulation of genes associated with yield improvement, nutritional enhancement, disease resistance, and resilience to abiotic stresses. Simultaneously, genomic tools are increasingly being employed in biodiversity conservation to assess genetic variability, identify evolutionarily significant units, monitor population dynamics, and guide the sustainable utilization of plant genetic resources. Advances in artificial intelligence, machine learning, and big-data analytics further accelerate the interpretation of complex genomic datasets, enabling predictive modeling of trait expression and adaptive potential under changing climatic conditions.
Despite remarkable progress, significant challenges remain in integrating heterogeneous omics datasets, characterizing non-model species, addressing genomic data inequities, and translating laboratory discoveries into field-level applications. This review synthesizes recent advancements in plant genomics and highlights their transformative role in unraveling the molecular determinants of botanical diversity. By integrating evolutionary, ecological, and functional genomic perspectives, the study underscores how emerging genomic technologies are reshaping our understanding of plant biodiversity while providing innovative pathways for sustainable agriculture, ecosystem conservation, and global food security in an era of rapid environmental change.
